I wanted to add for anyone complaining about upgrade problems, It's always recommended to back up and do a clean install whenever possible. It will eliminate many of the problems i see reported.
I was able to upgrade from Yosemite and things worked, but when i did a clean install to start off with the new os after it went final, Things felt so much smoother and clean. This is the worst OS I've ever used with a Mac. It bogged down the performance and rendered my late 27" iMac virtually useless. It would hang on certain tasks and freeze on others. My machine was begging me to help it so since "ElCapitan" is such a control freak I was forced to erase my entire drive and start over again in Nice safe "Mountain Lion" territory since "Yosemite" sucks as well. I tried "El Capitan" in the hopes that maybe Apple had improved on Yosemite and finally made an actual better experience.
No thanks. I'll stay with mountain Lion until Apple learns what to do about this latest OS or Steve Jobs comes back and fixes everything Like he did before. Thanks for wasting my time Apple. This caused both Photos and Mail databases to 'upgrade. I had similar problems with iOS 9. They need to stop adding dumb-assed cutsie "features" I don't give a rodent's posterior for how many emoticons are built in to this OS , and concentrate on making damn sure the core features work correctly. My Mac Pro, which has been running Yosemite without issue, experienced repeated failures when trying to install El Capitan, leaving the machine completely borked. I had to wipe the boot drive clean and restore from a full back-up.
After deleting the hidden SetUp file to allow creation of a new admin account, I opened Mail to find that my account aliases were changed. I tried editing Mail account aliases only to discover that I could not save nor cancel my changes, leaving the settings dialog box stuck.
Quitting Mail got rid of the dialog box, but none of my edits were saved. What a nightmare. Apple needs to pull this OS from the App Store and leave it in beta for a couple more months to work out all the bugs. These were VERY useful utilities, and Apple should have been working with these 3rd parties to create a way for this to work. Also, El Capitan is much slower than Yosemite. I started with Apple Apps. Safari would relaunch after I quit it. Mail started "migrating data" and that is as far as I got. The only solution for me was to force a restart and restore Yosemite from a back-up.

If you want increased security then it is a no brainer. If you want to muck around in the bowels of the system then stay with a previous version. The OS only gives you an environment with certain capabilities.

Sometimes user feedback is more reliable, manufacturers have vested interest in getting you to pay for upgrades even if the current version works fine ;- In any case, not definitive, so always try to confirm with manufacturer when possible.
It's that time of year again, updating OS X. No matter how many times the experienced among us try to warn everyone about steps to take for a good update experience, it never fails people get bit. Not absolving Apple here, even if you take all the precautions, there can still be screw ups.
Make backups before updating. Why some people still 'wing it' without backups is beyond me. Some one commented below "Don't trust Apple" after loosing their Mail. Well heck, don't trust anyone, let alone Apple, including yourself. What if you make a human error during the update? Select the wrong partition? What if your power fails, or your hard drive? Or clone your existing working system, then update the clone. Honestly, the cost of external drives is so cheap, there is no excuse.
If you upgrade an existing Yosemite system, guaranteed there are apps which have littered files all over the hard drive, including folders that are now protected under El Capitan. Doing a fresh install and reinstalling your apps will quickly highlight which apps aren't El Cap ready, and insure you have no junk in your protected folders. Boot from an installer. Instructions everywhere on the Net to make a bootable installer BTW, doesn't have to be a USB stick, the same instructions work for making a bootable installer on an external drive partition Installing from a bootable installer and installing to a clean partition, will solve 90 percent of the issues people experience, in my experience, and I have updated A LOT of systems in my day, going back to It's crazy how many people just jump right in and update and then discover some app doesn't work.
Do your research, or as mentioned above, update a cloned system or do a fresh install, so if something doesn't work, you haven't hosed your everyday system. Now, I'm not saying there aren't cases where it actually is stuck but I've learned after doing many updates that this last step can take awhile. And it varies. One update last night, it sat for nearly 30 minutes at that last step before finally continuing.
Be patient. Also that last message that says 'rebooting in a few seconds' or something like that, well, it might be minutes. You can do a fresh install, then use the Migration Assistant to migrate over your data, apps, preferences etc.
You can either do this during the install, or afterward. I recommend afterward. The migration assistant is located in the Utilities.
